I am pretty well versed with the lot editor and making train stations (with the help of SC4tool) but I know nothing about viaduct- how do I make transit enabled viaduct lots? Do I just treat it as regular (heavy) rail TE lot and line up the puzzle pieces?

No, I don't think so, but you'll have to ask a NAM specialist. I don't think this is the right place?
