Plugin Folder

I am new to dealing with a complicated Plugin folder.  Up until now I have only used NAM, a farm multiplier, and the Bridge height mod.

I have since downloaded a bunch of stuff and am beginning to understand how it all fits together, but there is a piece of knowledge I am missing.

Is there ANY mod that changes the files in the Maxis folders?  If I am dissatisfied with my mods and want to start fresh is it okay to just clear the MyDocs plugin folder?  Or should I play it safe and re-install SC4?

I like to run a tight ship.  I have reorganized my plugin folder to meet my demands (some mods in a misc. folder, some mods in their respective creator folder).  Does doing that ever cause problems?  I have a farm texture mod that I am pretty sure I have everything I need to run, but I don't see them popping up.  Maybe I should wait longer, or maybe my messing around has caused this.  Which brings me to my first question.

Most of the downloads like lots do not mind being moved around, although more complicated ones like NAM, CAM, functional seaports, mods that add quite drastically new things or change other mods should be left alone.

The only mod that I can think that puts anything near the Maxis folders is the Simmars mod, but you don't have that installed based on what you've said.
So you do not need to reinstall to start again with your plugins (even if you have simmars you don't need to reinstall).  just remove the plugins you don't want from your plugins folder.

You don't need to reinstall the game to start over, just empty your plugins folder and then start a new city (you shouldn't load existing cities that have content which you don't have installed anymore). Usually, it doesn't matter where you install the files, but it's always a good idea to use the default path, esp. for mods like the Network Addon Mod. They often need a special folder structure in order to work properly. Everything else can be placed to your liking, just make sure to be able to find the files again in case an update is published.
